If female employee ignores lower-level male employee saying good morning,but then finds out he’s married or gay, would she stop ignoring him?

No one here can know what this female employee doesn't respond to this male employee. If her issue is one of class hierarchy his being married or gay isn't going to affect the situation.

Given the female employee was ignoring the male employee prior to knowing his marital status or sexual orientation, it is highly likely her initial reason for doing so has nothing to do with either factor.  With those factors eliminated, it is unlikely they would then be influential in a change of mind.

She might - she might not.  I very much doubt that her generally ignoring him is not connected to his sexuality or his marital status!
